The muffin joke is pretty old, and it exists in lots of different forms. It may be an early example of "meta," a joke on jokes. If you haven't ever heard a joke before, it would make no sense at all, but if you have heard thousands of them (and what person hasn't even at a young age), your expectations are first set up, then upset. That's what makes people laugh.

The Strangelove and Atheist Hymn aren't quite right as analogies. Think 30 Rock, a TV show about making a TV show, or the movie Adaptation, about a screenwriter trying to write a script and falling into a surreal story in his "real" life. In both cases the creators depend on the audience's familiarity with tropes and stock characters, then try to undermine them by pointing out how mechanical and tired they are.
